Machine City is the destination reached by Neo and Trinity in the Logos after they escape Zion. The ship approaches the city while being besieged by machines, forcing Neo to use his newfound ability to shut them down via machine source code before passing out from exhaustion. To avoid their attackers, Trinity flies above the horde, briefly glimpsing the open sky before crashing into the city. Impaled in the crash, she dies after declaring her love for Neo. Inside the city, Neo encounters the machine leader known as the "Deus Ex Machina." He warns them that Smith threatens both worlds and offers to stop Smith in exchange for peace. The Deus Ex Machina agrees, causing the Sentinels besieging Zion to pause their attack.

The narrative of Machine City centers on Neo's journey from the Logos crash site to a negotiation with the machine leadership. After Trinity sacrifices herself to get him there, Neo enters the city and confronts the "Deus Ex Machina." He proposes a truce: he will defeat Smith if the machines grant peace between humans and machines. This agreement halts the Sentinel assault on Zion immediately. The stakes are raised when the machines plug Neo into the Matrix, which has been entirely assimilated by Smith. In a climactic confrontation, the Smith-assimilated Oracle tells Neo that "everything that has a beginning has an end." Neo allows himself to be assimilated, triggering energy pulses from the Machine City that destroy all Smiths and restore the Matrix population. This event seemingly kills Neo but restores everyone else, leading to the Sentinels withdrawing from Zion.
