The CIA backs the rogue scientist Jürgen Voller against Indiana Jones in the Dial of Destiny.

The Central Intelligence Agency (CIA) appears in Indiana Jones and the Dial of Destiny, set in 1969, where it assists Jürgen Voller, a Nazi-turned-NASA scientist, and Indiana Jones is framed for murder by it. CIA agents Mason and Durkin work with Voller. When the U.S. government disavows Voller for going rogue, the CIA intercepts him, but he and his cohorts murder the agents and steal the CIA helicopter.

In Kingdom of the Crystal Skull, George "Mac" McHale tells Jones during a chase through the Amazon jungle that he is a double agent working for the CIA, with General Ross as his control agent; he later admits to lying about being a double agent. In the video game Indiana Jones and the Infernal Machine, Jones joins forces with the CIA in a race for a Babylonian power source, after his old friend Sophia Hapgood, a member of the agency, tells him that the Soviets are excavating the ruins of Babylon.
