In the Legends continuity, Thrawn returns from the Unknown Regions to lead a campaign against the New Republic approximately five years after Return of the Jedi. He commands the shattered Imperial Fleet, including his flagship, the Star Destroyer Chimaera under Captain Gilad Pellaeon. His strategy involves searching for Dark Jedi allies and utilizing ysalamiri—creatures that disrupt the Force—to neutralize guardians like the clone Joruus C'baoth at Wayland. Thrawn executes stunning victories against New Republic forces, stealing mole miners from Lando Calrissian on Nkllon to hijack ships at Sluis Van. These stories were rebranded as Star Wars Legends in 2014. In the new canon, Zahn reinvented him as an anti-villain and double agent for the Chiss Ascendancy, infiltrating the Empire to protect his people from the extragalactic Grysk before being sent to another galaxy alongside Ezra Bridger.

Thrawn's campaign against the New Republic is defined by precise, calculated strikes rather than brute force. In Heir to the Empire (1991), he plots to destroy the new government despite their numerical advantage. He targets the Wayland storehouse of Emperor Palpatine to secure Spaarti cloning cylinders and a cloaking shield. To subdue the guardian Joruus C'baoth, Thrawn enlists smuggler Talon Karrde and Mara Jade to obtain ysalamiri. He orchestrates a complex trap at Sluis Van, using stolen miners to board and hijack over 100 lightly crewed ships, turning the New Republic's own fleet against them.
