The Resistance Fleet operates under the command of the Zion Council but maintains individual autonomy for ship captains during missions. Their core ideology centers on preserving human life and maintaining the connection to the Matrix to free minds from enslavement. Captains like Morpheus prioritize finding the One, while others focus on defense or logistics. The fleet's primary goal is the survival of Zion against machine invasions. They conflict directly with the Machine Army, specifically Sentinels patrolling the surface and Agents within the simulation. Every mission carries immense risk, balancing the need for reconnaissance with the safety of the entire human population hidden underground.

• Many hovercrafts are named after historical vessels or biblical figures, such as the Nebuchadnezzar.
• Smith sabotages the fleet's defense of Zion by triggering one ship's EMP too early, knocking out the other ships and letting the Sentinels overrun them.
• Morpheus was once romantically involved with Niobe, another hovercraft captain.
