In the year 2005, twenty years after the television series' second season, the Matrix sat within Optimus Prime as he led a counteroffensive from Cybertron's moons. When the Autobot leader was mortally wounded fighting Megatron on Autobot City, he passed the artifact to Ultra Magnus, instructing him that its power would light the Autobots' darkest hour. The Matrix is not merely a tool but a repository of wisdom; when Galvatron seized it from Ultra Magnus on the Planet of Junk, he could not activate its power because he lacked the necessary selfless intent. Later, during the final confrontation with Unicron, who had consumed Cybertron's moons and transformed into a colossal robot, Hot Rod retrieved the Matrix after crashing into the entity's left eye. Unlike Galvatron, Hot Rod was able to activate it, triggering his transformation into Rodimus Prime. The activated Matrix unleashed a power that destroyed Unicron, forcing the planet-eater's severed head to orbit Cybertron while the Autobots celebrated their victory.

In Their Own Story

The narrative arc of the Matrix centers on the transition from Optimus Prime to Hot Rod. After Optimus dies passing the artifact to Ultra Magnus, the Decepticon leader Galvatron (formerly Megatron) captures it on the Planet of Junk. However, when Galvatron attempts to use the Matrix to control Unicron on Cybertron, he fails; the artifact refuses to yield its power to a tyrant. Meanwhile, Hot Rod and Kup, having escaped the Quintessons with help from the Dinobots and Wheelie, reunite with other Autobots and Junkions. The group flies to Cybertron just as Galvatron's failure angers Unicron into dismantling the planet. Hot Rod's ship is shot down, crashing directly into Unicron's left eye. Inside the cosmic entity's digestive system, Daniel Witwicky saves his father Spike. Amidst the chaos, Hot Rod recovers from near death, grabs the Matrix, and activates it. The artifact bathes him in light, transforming him into Rodimus Prime. He then uses this new power to toss Galvatron into space and destroy Unicron completely.
