The Syndicate's secret work with the Colonists to create an alien-human hybrid.
The hybrid project is the Syndicate's long-running effort, agreed with the alien Colonists, to create an alien-human hybrid. In 1973 an alliance was reached under which a small group of humans would be allowed to survive by becoming alien-human hybrids, and the date for recolonization was set for 2012 so that both sides could work on creating a hybrid before the arrival of the Colonist fleet.

In exchange for the Syndicate's cooperation, the Colonists handed over alien embryos as a source of genetic material for the hybrid experiments; the hybrids, if successful, would serve as a slave race for the Colonists, while the Syndicate and other chosen humans would receive the hybrid genes and be spared. In "Colony" and "End Game", clones of Samantha Mulder created as part of a human-alien hybrid project, who worked at abortion clinics to gain access to fetal tissue, are hunted down by the Alien Bounty Hunter.

In the first season finale "The Erlenmeyer Flask", Mulder's investigation into an alien-human hybrid program ends with him taken hostage by Men in Black operatives. The human conspirators secretly tried to develop a vaccine against the alien virus to save humanity, while the Colonists hid that the black oil would give birth to new alien beings within human hosts.
