Plot
Five years before the series, an explosion released nanites that infected all organic life on Earth. Activated nanites mutate their hosts into Exponentially Variegated Organisms (E.V.O.s). Rex Salazar, a fourteen-year-old amnesiac, is a permanent E.V.O. who lacks physical deformity and can control his nanites to produce bio-mechanical abilities. He can also deactivate nanites in other E.V.O.s, curing them. Working for Providence under Agent Six and White Knight, Rex stops and cures rampaging E.V.O.s. His archenemy Van Kleiss, a British scientist turned earth-manipulating E.V.O., seeks power by using other E.V.O.s and tries to lure Rex with promises about his past, using the siren-like E.V.O. Circe. After obtaining Rex's nanites, Van Kleiss gains the ability to create E.V.O.s on contact, while Rex fully accesses his Omega-1 Nanite's advanced technology.
Episodes
Generator Rex wrapped up on January 3, 2013, with Cartoon Network airing repeats for the rest of that year. The final five episodes, numbers 56 through 60, hit iTunes before their TV debut. Although the series ended with season three, several plot threads dangled before the two-part finale "Endgame." Notably, Rex and Circe's romance, which finally took off in episode 51 "Assault on Abysus" and continued after Rex freed her from Providence in "Mind Games," was left unresolved.
Crossovers
A crossover special with Ben 10: Ultimate Alien, titled Ben 10/Generator Rex: Heroes United, was announced at the 2011 San Diego Comic-Con and aired on November 25, 2011, as a double-length episode of Generator Rex. It featured Ben Tennyson and Rex fighting the Alpha Nanite, originally created by Rex's brother Caesar. Rex also appeared in the OK K.O.! Let's Be Heroes episode "Crossover Nexus." On February 17, 2021, a 44-minute crossover with the Ben 10 reboot series, Ben Gen 10, was announced and aired on April 11, 2021, featuring younger versions of Generator Rex characters in the Ben 10 universe.

Mattel produced a toy line of 4-inch figures packaged with an ordinary day E.V.O., along with deluxe figures and EVO attack packs; some waves were never released. MEGA Bloks announced construction sets in 2010. DC Comics featured the series in Cartoon Network: Action Pack comic books.
