Ayala began his career at Ferro Carril Oeste, then moved to River Plate. Italian side Parma brought him to Europe but loaned him to Napoli due to non-EU player quotas. Milan bought him at the end of the 1997–98 season. He played two seasons for Milan before Valencia purchased him for £6.25 million in summer 2000.

He made 275 appearances for Valencia over seven years, winning La Liga twice and the UEFA Cup. After leaving Valencia, he joined Real Zaragoza in 2007, then returned to Argentina with Racing Club in 2010. He captained Argentina a record 63 times and made 115 international appearances. After retiring, he worked as a football coordinator at Racing Club, as a technical director for Valencia, and as an assistant manager for Argentina.

At the 2026 World Cup, he was an Argentine team official and was involved in a post-match incident with Spain's Dani Olmo, for which FIFA imposed a three-match suspension and a $30,000 fine.

Ayala is regarded as one of the best defenders of his generation, known for his leadership, aerial ability, tackling, speed, and passing accuracy despite his small stature. He played in three FIFA World Cups and was named to the 2006 World Cup All-Star Team. He scored an own goal in the 2007 Copa América final and announced his retirement from international football two days later, stating it had nothing to do with the final.
