Roughly 1,000 years prior to the game's events, an alien race known as 'the Architects' began investigating the ocean planet 4546B for a cure to the Kharaa bacterium, which had devastated their civilization. They discovered that the Sea Emperor Leviathan species naturally produces 'Enzyme 42' in its digestive tract, making the species immune. The last of the species was too old to produce sufficient enzyme, and attempts to force its eggs to hatch were unsuccessful. Desperate, the Architects attempted to extract the enzyme from a related species, the Sea Dragon Leviathan, leading them to abduct a Sea Dragon egg for research. Following the abduction, an adult Sea Dragon Leviathan attacked the research facility where the egg was being held in an effort to retrieve it. This attack caused the facility to collapse to the sea floor, resulting in the Kharaa bacterium being released into the ocean. With the situation worsening, the Architects placed 4546B under quarantine while forcing the remaining Architects to upload their consciousnesses onto cache data hubs.

Alarms blared through the dark corridors as pressure warnings flashed red. The containment field flickered, dying out with a final hiss. Green mist drifted from the breached lab, silent and deadly. Crew members coughed, their skin turning translucent under the emergency lights. Outside the hull, the ocean seemed to watch, waiting for its new prey to rise.

Reader's Guide

The timeline begins with the Architects' investigation of 4546B for a cure to the Kharaa bacterium. They abducted a Sea Dragon egg for research, provoking an adult Sea Dragon Leviathan to attack the facility. The attack caused the facility to collapse to the sea floor, breaching containment and releasing the Kharaa bacterium into the ocean. The Architects placed the planet under quarantine and uploaded their consciousnesses onto cache data hubs. Centuries later, the spaceship Degasi crashed on 4546B while scanning for minerals; three crew members survived for a few months. Ten years after that, the Alterra Corporation's spaceship Aurora crash-landed while attempting to locate the Degasi wreck. The player character, Ryley Robinson, ejected in an escape pod and found himself the sole survivor. He later discovered the Quarantine Enforcement Platform, which shot down the Sunbeam when it attempted rescue. Ryley learned he was infected with Kharaa and could not disable the weapon. He ventured deeper, found the last living Sea Emperor in an Architect containment facility, and used the enzyme recipe she provided to hatch her eggs. The young released Enzyme 42, curing Ryley and halting the bacterium's spread. Cured, Ryley disabled the Quarantine Enforcement Platform, constructed an escape rocket, and left the planet.
