The film begins with Leo learning that his mate Lyra has given birth to twin cubs, Lune and Lukio. Meanwhile, a man named Ham Egg tries to sell a special stone he found in the Bajalu Jungle, which is actually the Moonlight Stone—a mineral that could solve an energy crisis. A scientific organization led by Dr. Plus and Dr. Minus enlists Ham Egg to lead them to the source, despite his history of illegal poaching. Ham Egg is accompanied by Mr. Lemonade and Dr. Moustache, who argue with Ham Egg over his disregard for nature.

As Lune becomes curious about the human world, Leo protects the animals from Ham Egg's barbarous actions, dissent from the elephant leader Pagoola, and a deadly plague. Lune leaves the jungle, is taken to a circus, and befriends a girl named Mary and a rat named Jack. After a fire, Lune returns to Africa. Lyra is shot and killed by a poacher's bullet, and the plague is ultimately resolved not by a cure, but by Leo's sacrifice and the power of the Moonlight Stone.

Leo leads Dr. Moustache and Mr. Lemonade to the Moonlight Stones. Ham Egg shoots at them; Mr. Lemonade takes the bullet and dies. Ham Egg swallows a stone but dies from poisoning. Dr. Moustache realizes Leo has gone blind. Leo stabs himself with Dr. Moustache's knife so the doctor can eat his flesh and use his fur to tell humans what they need to know. Lune returns and nuzzles his father's intact body.
