The Somerset Patriots were one of the founding members of the Atlantic League in 1998, spending their inaugural season as a road team while TD Bank Ballpark was under construction. They opened their ballpark in 1999 and quickly became one of the league's most successful franchises in wins and attendance. In 2009, they became the first Atlantic League team to hold spring training locally, at the Jack Cust Baseball Academy in Flemington, New Jersey, rather than in Lakeland, Florida, due to the 2008 financial crisis and the Great Recession.

Manager Sparky Lyle led the Patriots to their 1,000th win on July 24, 2012, a 6–5 victory over the Sugar Land Skeeters. On November 27, 2012, pitching coach Brett Jodie succeeded Lyle as manager, with Lyle becoming manager emeritus. Former professional football player Donald Jones briefly played for the Patriots during his recovery from a kidney transplant. With the Atlantic League's 2020 season cancelled by the COVID-19 pandemic, the Patriots organized a twelve-game series called the SOMERSET Professional Baseball Series, featuring the Patriots and the New Jersey Blasters, with rosters composed mostly of New Jersey players.

In November 2020, the Patriots became the new Double-A affiliate of the New York Yankees, replacing the Trenton Thunder. They began competition in the Double-A Northeast on May 4, 2021, with a 6–0 victory over the Harrisburg Senators. They won the 2021 Northeast Division title with a 72–47 record, and Oswaldo Cabrera won the league's Most Valuable Award. In 2022, the league reverted to the name Eastern League, and on September 28, the Patriots won their first Eastern League Championship with a 15–0 combined no-hitter over the Erie SeaWolves.
