Baía's career was deeply rooted at FC Porto, where he started as a teenager after moving from Leça. In early 1989, he chose to stay with the club chasing the Primeira Liga title rather than play for Portugal at the FIFA World Youth Championship, despite relegating established goalkeeper Józef Młynarczyk to the bench. He made his official first-team debut on 23 September 1990 against Vitória de Guimarães and held the position for seven consecutive seasons, winning five leagues and two Taça de Portugal while conceding just 116 goals. Between 1994 and 1996, he established himself as world-class, earning spots in the ESM Team of the Year and finishing fifth in IFFHS' World's Best Goalkeeper voting in 1996. After Euro 1996, he moved to Barcelona for a record fee for a goalkeeper. His time there included being an unused substitute in the UEFA Cup Winners' Cup final, and was marred by knee issues and being dropped by Louis van Gaal for Ruud Hesp, leading to a mid-season loan back to Porto.
