Jellyfish Entertainment was established in Seoul by composer Hwang Se-jun. Its first signed artist was ballad singer Sung Si-kyung, who released the single "Parting Once Again" in 2007. The agency expanded by signing Park Hyo-shin in 2008 and later Seo In-guk, a contestant from Super Star K. In 2012, Jellyfish formed its first boy group, VIXX, through the Mnet survival show MyDOL, and the group debuted on May 24, 2012. The company also launched the Y.Bird from Jellyfish Island project, releasing digital singles featuring its artists and collaborators.

In 2013, CJ E&M acquired 19% of Jellyfish's shares, making it an independent label under CJ E&M's system. Jellyfish entered the acting business in 2015 by acquiring The Good Entertainment. The agency debuted its first girl group, gugudan, in June 2016, following the success of trainees Kim Se-jeong and Kang Mi-na on Produce 101. By August 2017, CJ E&M increased its stake to 51%, becoming the largest shareholder. In 2019, Jellyfish debuted its second boy group, Verivery.

In 2020, gugudan disbanded, and several members left the agency. Jellyfish continued to sign new talents, including actors and indie artists. In 2023, the company formed its first project group, Evnne, composed of Boys Planet contestants who did not make the final lineup of Zerobaseone. In 2026, Jellyfish was acquired by South Korean media company Content Technologies.
