The club was formed in 2006 as Puerto Rico Islanders B, a farm team for the United Soccer League's Puerto Rico Islanders, and played in the defunct Liga Premier from 2006 to 2007, based in Bayamón. In 2008, the club partnered with Sevilla FC of La Liga, changed its name to Sevilla Bayamón FC, and became one of eight founders of the Puerto Rico Soccer League. Before the 2009 season, the club folded due to ownership problems, but the city of Juncos bought it, allowing the team to defend its title as Sevilla FC Puerto Rico.

Sevilla debuted on 3 July 2008 with a 1–0 victory over Huracán, followed by a win over River Plate. They opened the season with five straight victories, including an 11–1 win over Tornados de Humacao, before a draw against Fluminense. In the second half of the season, they defeated Gigantes de Carolina and Caguas Huracán, and on 2 October 2008 beat Carolina Giants 6–0 to clinch first place. On 18 October 2008, Sevilla won the first Puerto Rico Soccer League Championship 2–1 against River Plate.

In 2009, the team moved to Juncos and was renamed Sevilla-FC Juncos, winning their first game 1–0 against Bayamón. They finished the 2009 season in 3rd place and lost in the semifinals to eventual winners Bayamon FC. In 2011, Sevilla won the regular league championship but lost the play-off final on penalties to Leones. The team also had a secondary team called Atletico Sevilla that played in Liga Nacional de Futbol de Puerto Rico.
