Homeworld 3 is set after the Hiigaran victory over the Vaygr, which led to a golden age lasting over a century. During this time, a vast hyperspace gate network built by an ancient race called the Progenitors was discovered. A new danger known as 'the Anomaly' emerged, causing disruptions in the network. Karan S'jet, the original Fleet Command, led a fleet to investigate and disappeared. Twenty years later, her chosen successor Imogen S'jet becomes Fleet Command for a new Mothership, the Khar-Kushan. Upon launch, the Khar-Kushan learns that an unknown threat is weaponizing hyperspace in the Anomaly. The fleet sets course for Noctuua-27, believed to be the source, but is diverted and damaged. The enemy is revealed as the Incarnate, using salvaged Progenitor technology and bound to a 'Queen' named Tiaa'Ma, an ancient being who seeks to bend reality. Imogen follows a message from Karan to find the lost Mothership Khar-Sajuuk, where Karan is alive. They learn they must bring Tiaa'Ma the three original Hyperspace Cores to break her control. Imogen deceives Tiaa'Ma, delivers the Cores, and traps the Lament in hyperspace as Karan sacrifices herself. The fleet is stranded in deep space but follows Imogen as Fleet Command.
