Lee started his career in the youth team of Hornchurch and played for the first team at age 15 in a pre-season friendly. He moved to Charlton Athletic and established himself by the 1984–85 season, scoring 10 goals in the Second Division. He helped Charlton to promotion to the First Division in 1985–86 and gained under-21 international recognition. He remained in the top flight until Charlton were relegated in 1989–90. He was sold to Newcastle United in 1992 for £700,000 after Kevin Keegan told him Newcastle was closer to London than Middlesbrough. Lee made his Newcastle debut as a substitute in a 1–0 win over Peterborough United. He scored a hat-trick against Royal Antwerp in Newcastle's first European game in 17 years. He won Premier League Player of the Month in November 1995 and was named in the PFA Team of the Year for 1995–96. He was made captain under Kenny Dalglish. After Ruud Gullit tried to discard him, Bobby Robson reinstated him. Lee scored in the 2000 FA Cup semi-final. He left Newcastle for Derby County on 7 February 2002 for £250,000. After a short spell with Derby, he moved to West Ham United in 2003, then to Oldham Athletic on a free transfer, playing just one game. He later played for Wycombe Wanderers, leaving in June 2006. He played for England between 1994 and 1998, scoring twice in 21 appearances, and was in the 1998 World Cup squad. He was inducted into the Newcastle United Hall of Fame on 5 November 2019.

• He was named Premier League Player of the Month in September 1994 and November 1995.
• Lee's favourite shirt was Newcastle's away shirt from the 1995–96 season because it resembled West Ham colours.
• He was arrested in July 2007 alongside Warren Barton for taking a limousine but was not charged.
• On 10 June 2026, Hornchurch unveiled Lee as their new director of football.
