Lee started his career in the youth team of Hornchurch and played for the first team at age 15 in a pre-season friendly. He joined Charlton Athletic's academy and established himself in the first team by the 1984–85 season, scoring 10 goals in the Second Division. He helped Charlton to promotion to the First Division in 1985–86 and gained under-21 international recognition. He remained a regular in the top flight until Charlton's relegation in 1989–90. He was sold to Newcastle United in 1992 for £700,000 after Charlton needed money to finance their return to The Valley. Lee made his Newcastle debut as a substitute in a 1–0 win over Peterborough United. Newcastle were promoted to the Premier League at the end of the season, with Lee scoring 10 goals from 36 matches. He scored a hat-trick against Royal Antwerp in Newcastle's first European game for 17 years. He won the Premier League Player of the Month for November 1995 and was named in the PFA Team of the Year for 1995–96. After Kevin Keegan's resignation in January 1997, Kenny Dalglish made Lee captain as Newcastle finished runners-up in the Premier League. Under Ruud Gullit, Lee was forced to train with the reserves and was not given a squad number for the 1999–2000 season. After Gullit resigned, Bobby Robson reinstated Lee and Gary Speed in midfield. Lee scored in the FA Cup semi-final against Chelsea in 2000 but Newcastle lost 2–1. His last goal for Newcastle came in a 4–3 win over Manchester United in 2001. He left Newcastle for Derby County on 7 February 2002 for a fee of £250,000. After a short spell with Derby, he was sold to West Ham United in 2003, then played for Oldham Athletic (one game) and Wycombe Wanderers, leaving in June 2006.
