Weiser started his career in the youth department of 1. FC Köln in the 2005–06 season. He made his Bundesliga debut on 25 February 2012 against Bayer Leverkusen. He moved to Bayern Munich on 1 June 2012, and later played for Hertha BSC. In May 2018, Bayer Leverkusen announced they had signed Weiser from Hertha Berlin for a five-year contract until 2023. He joined Werder Bremen on loan in August 2021 and signed permanently in July 2022.
